Stone is more fire resistant, more permanent, and harder to dig through. It is also able to sustain greater weights, and therefore gave the advantage of greater height. It was more resistant to damage by stone throwing devices.
It provided greater adaptability as a building material, which combined with the strength meant that more elaborate defence mechanisms could be build into the structure.

... and buildings in stone are more representative and expressed, as they were more expensive to build, the wealth of their owner. Until the early 11th century, almost only emperors, kings and a few of the mightier earls could afford to build castles of stone. After that, other noblemen began to replace wooden structures by stone-fortifications, and they usualy began by replacing the donjon or the main tower, while the outer walls came second or were left as wooden palisades (even if in many cases the tower was of not much use for the defence – but it's much more representative then just a wall).
